Holy Shit! With that wild Pikachu approaching I would hope that the submarine immediately performed an emergency dive. Outside of that, the only alternative would have been to detonate all of the munitions on the ship.

Pikachu is an electric type, and a submarine is clearly a water type pokemon that takes 2x damage from pikachu.
