Those subs, if they are going to carry many soldiers, tanks, and equipment are going to be big. They themselves would then have to surface well off shore and offload that equipment

The carrier version has two elevators, two catapaults, and an aft landing spot. They could launch aircraft like the F-35 from the cat, or have them do short runs, or have them take off vertcally. They carried a mixed airwing including EV-22 Osprey AEW aircraft, SV-22 Osprey anti-submarine aircraft, and F-35B/C stealth strike fighters. They had a strong APAR system, and also had two 32 cell Mk-41 VLS systems

These re stealth subs, and their operations in terms of their formation were set up to account for these issues.
In addition, the Aircraft carrying subs, with their large wing of stealth fighters were there to establish the air supremacy before the landings started.
Anyhow...hehehe...it was a fictional novel, and a fictional novel is called fiction for a good reason...even if you do use existing and near term technologies to establish plausible ways to accomplish what you want in the story.
Sorry, the use of a neutron bomb (which is a nuclear bomb) to destroy such assets, would trigger a nuclear war just as it would if such a device against a Carrier Strike Group or an MEU.Not very practical. I mean, who would you be invading? If it's a superpower like China, one neutron bomb and that whole fleet goes bottom up. If it's not a superpower, you can do the same thing with LHA/D's etc.
No it wouldn't, not when a fleet of tanks are trying to land on the shores of Shanghai. Even if it does, then so be it, if there's any justification for a first strike it's when your territory is being invaded.

Also, I thought we were talking about China possibly deploying a transport sub. That means the PLA launching the offense and amphibious landing... so what's with the invasion of Shanghai??
Didn't know I gave off a non-calming vibe lol, it was just a couple sentences I scribbled together on my phone while eating dinner. Frankly I thought Jeff's talk of nuclear war a shocking escalation. I saw something like a neutron bomb being an appropriate response to a fleet of sub transporters launching an invasion from 20 miles off shore.
As for Shanghai, just a random city I picked, could be Los Angeles, or St. Petersburg. Anyway, you get the point, invade a nuclear country with an armada, expect that armada to get nuked.
