I think it did. The top is clean off. The blast of the warhead should be aimed outward which means the body should stay fairly intact if there's no propellant left to explode.
If indeed more than one Rafale was shot down, a cover up is more likely. The Rafale, being a recently manufactured Western plane, should have all the gadgets like a black box that could be activated remotely for tracking. Even commercial planes have black boxes that could be recovered.
