What are these boxes? It looks like domino tiles

I guess: because they were wired and hoses connected and obviously supply the interior of the ship, power supply and air conditioning.

What do you mean exactly? I see air inlets, boiler exhaust uptakes and openings for radars. And all of this is secured against work-related accidents for shipyard workers. Quite ordinary and expected.

That wiring on top is to keep the Kaiju locked inside for providing the nuclear propulsion.

I think the design of a island follows function and not necessarily aesthetics ... even in the 21st century
