I agree that novels aren't the best source but, in this case, seems to me a vision enough realistic.

Magazines normaly below the waterline. If a magazine in a battleship is in danger, it will be flooded. In a carrier, I think, it is the same.

The reactor is placed on the hold below the waterline, too. In case of an emergency it will be dropped to the bottom of the ocean, I think.

The magazines do have sprinklers & other systems for fire prevention. As some who actually worked in the magazines I don't remember being trained on flooding..There are fire mains in the magazines and they could be manually opened to flood the magazines.

The reactors are on the seventh deck . Well below the wter line. Almost at the botton of the ship. Their compartments are surrounded by 16"(40cm) thick armor.
