I think its mainly politics. As a frequent traveler I have never been mistreated because of being taiwanese. At least not yet.
Six months ago, I was staying in a hotel that was for locals only. My wife (chinese) gave the Id, while I faked that I was not staying the night. The hotel staff noticed and the next day they asked for my Id. Having no other options, I came forward, said I was taiwanese and gave my Mainland Travel Permit for Taiwan Residents. The hotel staff said: “You are a compatriot. No problem.” “Didn’t need to hide, we were suspicious that you were japanese, they aren’t allowed”
